This works for the main menu, but not for the top menu. I haven't tested any of the other menus so far.
Then I used an artisteer2 template which uses its own override of the mod_mainmenu/tmpl/default.php file in mytemplate/html/mod_mainmenu folder. I went through the code of this default.php file and noticed Artisteer uses its own menu system. I tried to understand the way that system works to see where I should put the change for FlexiAccess. Unfortunately I couldn't find it. I'm not an expert on how the Joomla menu system works yet.
Would anybody know what I have to change in the Artisteer2 override of menu system for FlexiAccess to work?
