if I see it right, I had the same problem, but solved it the opposite way.

So I don't synchronize category structures from menu structures, but create category structures first and then create tree menus "on the fly" from the category tree.

This way, there is no need for a synchronizing step, but you have to setup a tree menu.

You might look at two solutions for this:
the flexitree module (limited) and the swmenupro component (more flexible, but not free), which allows more than one creation method - and more than one tree module per page.
